The world number one required just one break of the Spaniard's serve in each set to claim the victory.
He emerged victorious from the first one 6-3, before following that up with a 6-4 success in the second.
The same scoreline in the third set saw the Swiss player advance through against the world number 26.
He will now face either Gilles Simon or Mardy Fish for a place in the quarter-final at Flushing Meadows.
