The league leaders made a quick start to the match as Karim Benzema broke the deadlock after just three minutes, converting from an Angel di Maria corner.
The home side saw plenty of the ball as they looked for an equaliser, but created few real chances in the opening 25 minutes.
Cristiano Ronaldo had a chance to double Real's lead, driving the ball towards the goal, but Thibaut Courtois just managed to tip his powerful strike onto the post.
The Portuguese's miss proved costly two minutes later as Koke was able to get the hosts back on level terms, smashing the ball in from close range following a run from Arda Turan.
Ronaldo had a half-chance to restore his side's advantage before half time when he sent an optimistic long-range effort towards the Atletico goal, but it was an easy stop for the keeper.
It looked like the sides would be heading into the break level, but Gabi managed to stun the visitors with a powerful strike from outside the box in stoppage time to give the hosts the lead.
