Eduardo bagged his fourth goal since arriving in Corsica, before Johan Cavalli made it two in rapid succession ten minutes after the interval.
The second-half goals were enough to beat Patrick Carteron's men, who have only recorded back-to-back victories twice all season.
Bennard Kumordzi did pull one back on 66 minutes to give the visitors hope, but it was the Corsicans who opened up a three-point gap on their Ligue 1 rivals.
Ajaccio, who have now climbed to 16th and out of the Ligue 1 drop zone, will make the trip to face Paris Saint-Germain next week.
Meanwhile Dijon, who remain in 15th, will entertain Montpellier HSC.
