The opening stages of the game belonged to the home side, who saw a Jovan Kostovski header fly wide after just two minutes played and Daniel Mojsov's header charged down moments later.
Indeed, Macedonia took the lead in the 20th minute when Aleksandar Trajkovski poked the ball into the bottom right corner from close range.
However, the ever-improving Luxembourg equalised six minutes prior to the break as Stefano Bensi lashed a free kick low below Yuri Zhevnov.
In first-half injury time, David Turpel latched onto Bensi's downward header and duly struck a low ball into the corner of the net to put the visitors ahead.
Macedonia laid siege to the Luxembourg goal after the break and were given a penalty in the 66th minute when Chris Philipps fouled Besart Abdurahimi in the box.
Adis Jahovic made no mistake from the spot, tucking the ball into the bottom corner to draw his side level.
Just as it seemed likely that both sides would have to settle for a point, Abdurahimi struck a long-range effort deep into stoppage time to snatch Macedonia the win and their first points of the qualifying campaign.
