The home side were ahead inside the opening five minutes as Gael Danic made a run down the flank before crossing in for Brandao, setting the striker up for a header into the bottom corner.
Bastia continued to look the more likely as Francois Modesto played the ball through to Danic, while Floyd Ayite also tried his luck from long range, but both efforts were saved by Clement Maury.
However, the visitors got back on level terms against the run of play inside the opening 20 minutes when Jean-Louis Leca brought Khalid Boutaib down in the penalty area, leaving Jacques Zoua to fire in from the spot.
Both sides had chances to head into half time, but Zoua headed over while looking to add his second from a Boutaib cross for Ajaccio, while Ayite fired the ball high and wide from outside the area for Bastia.
The hosts made the brighter start to the second have as Axel Ngando tried to restore their first-half lead, latching onto a loose ball in the penalty area, but his thumping finish was held by the keeper.
However, the visiting side started to dominate possession as the hour mark passed, and took the lead for the first time in the match when David Ducourtioux headed the ball back into the box after his shot was saved, setting up Boutaib for a tap in from close range.
Louis Poggi could have added a third for Gazelec when he attempted to smash the ball in from 40 yards out, but the long-range effort was off target.
Chances were scarce in the final 10 minutes as Ajaccio were content to defend to hold on for the win, while Bastia struggled to test their opponents.
The result leaves Gazelec 16th in the table, while Bastia sit 18th, just outside the relegation zone.
