Against a poor Maccabi side, Stoke's closest chance of the first half came when Shotton's deflected effort hit the post and was collected by the keeper.
The Premier League side finally took the lead soon after the break when Dean Whitehead fired home after the ball had fallen to him from a free kick that was pumped into the area.
Just under 15 minutes later Whitehead turned provider when his cut back found Peter Crouch, who tapped in.
However, there was a nervous finish to the game for Tony Pulis's men when substitute Roberto Colautti flicked home a header in the last minute of normal time.
