The German side took the lead in the 22nd minute, when Stefan Kiessling notched his first goal in Europe this season with a composed header from Giulio Donati's cross.
It stayed that way until the break, but five minutes after the restart Darijo Srna barged over Kiessling to give Simon Rolfes the chance to double the lead from the spot.
Shakhtar goalkeeper Andriy Pyatov guessed the right way but was beaten for height as Sami Hyypia's men took a 2-0 lead at the BayArena.
The home fans were in full voice when Philipp Wollscheid, Kiessling, Sidney Sam and Son Heung-Min combined for Sam to put Leverkusen 3-0 ahead in the 58th minute.
Kiessling finished the rout that he had started, as Pyatov's fumble at the near post allowed the German striker to poke home a fourth 15 minutes before the end.
