Liam Noble's deflected free kick in the 35th minute put the visitors ahead and he added to his tally four minutes from time with a 30-yard shot.
Rovers were unlucky not to score on two separate occasions, as Chris Brown had two efforts denied by the frame of the Carlisle goal.
The result means that Doncaster are now two points clear at the top of the League One table.
The game between Sheffield United and Crawley Town at Bramall Lane also ended in a 2-0 away win, Billy Clarke and Paul Hayes on target in the second half.
Elsewhere in League One on Tuesday, MK Dons beat Swindon Town 2-0 at home, thanks to goals from Mathias Doumbe and Ryan Lowe and Preston North End beat Oldham Athletic by the same margin.
